Honda CR-V 2001: What is causing the water leak?

Our 2001 Honda CRV Sports has a water leak. The water pools behind the driver in the passenger foot-well, enough so that if left outside in heavy rain a puddle will form. The Honda dealer suggested that it maybe a leaking windscreen, but wasn't, and they removed and replaced the sunroof seals, which were also ok. The car still leaks. The car mats are wet and smelly and I am concerned about the floor rusting. Do you have any suggestions where it maybe leaking from as the Honda dealer offered no other suggestions?

You should try and dry it out and keep it as dry as possible to minimize the chances of rust developing. It would be worthwhile to consult a body repairer to trace the source of the leak. You could drive it through a carwash and watch for any water entering the cabin, or have someone hose the car down while you watch inside to see if you can observe any leakage.
